x_chr example showing the needed improvements

We need an example for the autosomal chr and for the X chr.

As part of checking the current X chr implementation in #215 I noticed that it doesn't work as it should. Here is a more extended, but still simple example introduced in that PR with comments showing what we have to do.

TODO: Why is there the 9 here?
This issue can be attributed to PeelingIO.py
Because the phased geno prob is [0.001,0.001,0.499,0.499] so the maternal_haplotype prob is [0.5,0.5]
There is a function setMissing that sets the called genotypes to missing if the probability is equal to or below the threshold.
