Probably because of old Ardupilot code in the Pixhawk.

This is potential completely fixed by upgrading to version 3.2+ of APMRover2.

Original issue of GUIDED mode not working at all was fixed by the Pixhawk upgrade to version 3.2.3. Further testing is needed to ensure the code line will work with it.
