use_chef is confused about the folder structure

It's unclear which directory use_chef should be called from, if one wants pipeline and R directories into a subfolder.

In some ways I think the automated setup should be retired.
One can adopt a template to get a pipeline setup easily, and one would understand the different parts of the infrastructure for the package in that way.
