download from remote on ruby-proxy does not work since the local directory structure has nested one letter directories which the remote repo does not have

Do you mean from the "Browse Remote" tab in the UI?

yes I meant the UI. browse remote will not work with rubygems.org but might
work for others. what I meant is the right mouse click on any files gives a
menu which allows to download it from remote - due to the different
directory structure that does not work. but I hope there is a way to tell
the UI the remote location.

Hmmm, it seems as though even a simple 'gem install' won't grab the actual gem from the proxied server either.

Using 'https://rubygems.org/' as a proxy, I ran gem install rack --source "http://localhost:8081/nexus/content/repositories/rubygems-proxy/" on a clean install and my gems folder is empty. It did correctly download the latest gemspec though. Any thoughts?

gem install rack --clear-source --source
"http://localhost:8081/nexus/content/repositories/rubygems-proxy/"

should ONLY go to the nexus proxy. without --clear-source you just add
another source to what you have configured for the gem command to use
(probably rubygems.org).
