Hi @alexandrebouchard, I pushed the codes for sitka including sitka-snv in this branch (for both read and synthetic data analysis). I tried to implement sitka-snv such that the sitka commands are not broken. I appreciate if you can review and let me know if there is any issue.
Excuse me if my codes are not perfect since I was learning and implementing blang and java at the same time I was implementing sitka-snv.
