Couple questions:

Yes The shield goes on top of the arduino and the estop button will be attached to the two through holes on the PCB layout via cables, there will be 3d printed parts to hold the arduino+PCB and the estop button together |

To avoid having to repurchase boards incase this design needs additions/changes, can we add in a 0.100" grid similar to those on prototyping boards to fill out some of the empty space?
Otherwise, everything looks good!
