Small cleanups for singularity/apptainer

I made a few small changes to reorganize the various images/xlsx files produced as well as speed up the clusterProfiler results. We just finished the SRA upload, I think I will add full instructions to the preprocess file so that one may download the raw data and get the count tables provided in the container.

Almost ready

Initial release: It is definitely possible to recapitulate all the results using this via a manual R session, but is unlikely to run from beginning to end at this time.

I thought zenodo expected an existing tag/release, that was incorrect.
