Reviewing this prompted me to catch up on how AUGUR_SEARCH_PATH works (hence nextstrain/augur#2027).
Small thing to note here that we should be wary to not use --search-paths in our workflows so that the workflow resolved paths do not differ from the augur subsample resolved paths.
Changes from "[shared] switch to AUGUR_SEARCH_PATHS" (nextstrain/ebola@f8e2abd) with some small improvements.
